JFK Jr.'s plane was destroyed by an explosion. The explosion was seen and heard by witnesses on Martha's Vineyard, including a reporter for the local paper. The explosion came immediately after the plane made radio contact with the FAA.
The close proximity in time between the radio contact and the explosion (a matter of seconds) clearly indicates that the plane was deliberately targeted. Conceivably a beam weapon of some sort could have been used, but more likely an on-board bomb was activated by radio control. The quick burial at sea of the bodies is also evidence that something about the plane and its contents was being hidden.
The probability that the plane just "happened" to be in the way of a beam that was fired for purposes of scientific reearch is so negligible that it can be dismissed. This "theory" is a fallback position whose purposes seem to be (a) to continue to deny that the JFK plane was deliberately targeted, and (b) to make the people taking this position look like fools.
